When I get a u2u it pops up on each page.
I would rather have it popup once, and show a mail icon to the left of the text private messages when there is new mail.

merchant, there is an option within the User CP to do just this.
Our site is configured to use no notification by default, and our custom navigation bar simply changes the U2U (we call it "DM") link to a blow
glowing version.
